Yes, the apps coexist without conflict. AfterSell adds upsell offers; it does not alter payment methods or shipping rates, so ACOD's layer is untouched. AfterSell's own documentation lists Cash on Delivery as unsupported for one-click post-purchase upsells (a Shopify platform requirement affecting all such apps) and recommends thank-you page upsells as the workaround that works with every payment method.

How AfterSell works
AfterSell provides one-click post-purchase offers via Shopify's post-purchase extension, thank-you page extensions and widgets, and in-checkout upsell blocks built on Checkout UI Extensions. Upsells add products and offers; payment method visibility and shipping rates are not modified.
Quick context on ACOD's side: ACOD works entirely inside the native Shopify checkout through Shopify Functions (payment and delivery customizations). It adds the COD fee as a dedicated shipping rate, links the Cash on Delivery payment method to that rate, and hides or shows COD based on your rules. It adds no theme code and no scripts, so anything that happens before checkout (on your storefront) or after checkout (on placed orders) is outside ACOD's layer and cannot collide with it.
The COD limitation, in AfterSell's own words
The platform fact that matters here: Shopify's developer documentation states the post-purchase page is not shown when the initial purchase was made with a gift card or any payment method other than a credit card. Cash on Delivery is a manual payment method, so one-click post-purchase offers never display on COD orders, on any store, with any app. This is Shopify's rule, confirmed by Shopify staff with no partner exceptions. It applies whether or not ACOD is installed, and no ACOD setting can change it.
AfterSell's payment-methods documentation lists Cash on Delivery under unsupported methods for post-purchase upsells and notes these limitations apply to all post-purchase apps as required by Shopify's API. Their troubleshooting guide points to thank-you page upsells as the workaround compatible with all payment methods.
One more AfterSell-specific note
AfterSell thank-you page upsells can create a new draft order or modify the original order for the upsell item. That affects only the upsell purchase, after the original COD checkout is complete; ACOD's fee and visibility logic on the original order are unaffected.
